If you have not removed it, it should still be aligned. The 'nose' on the front of the input shaft should slip right in. Use a flash light and look in the middle of the pressure plate fingers. The pilot bearing is in the end of the crank shaft. mine is a bit rusty...

Are you still looking for a trans Chingon510 ?

 

Did you use a clutch alignment tool ( needs to be or an old input shaft before putting trans in if the clutch disc was moved or assembly loosened at all in between

 

Looks like this about $5-6 most at a auto parts store ( or may have to order off line like RockAuto.com )

Motor tilted back, front of tranny anything you can think of. Grasping at straws here as I've never heard of someone intsalling this 5 speed who didn't get it in. Maybe it's something very simple.
